The "complain loudly to let the user know about the need to fix the corrupt repository" comment was meant for the "git fsck" equivalent of jgit (if there such a thing).

I think "hard stop to prevent corruption from getting propagated" is actually something we should do in receive-pack in the reference implementation if we don't do so already.
